Mahoromatic: The Last of Gainax's Cel-Based Animations

A while back I read in an interview that Mahoromatic was the last series that Gainax was planning to animate traditionally as opposed to on computer, but recently re-read it and noticed something I didn't before: Season one was cel-based, but season two was done on computers. It seemed logical to me, as season two overall looks cleaner.

On a related note, it made me wonder though (and this isn't just a question about Mahoromatic, but about all 2D computer-animated anime): What program(s) do they use? Other than looking cleaner, it's virtually indistinguishable from hand-drawn anime. I animate as a hobby in a few programs like Flash and After Effects and have always wanted to achieve a hand-drawn look in my animations; if anyone knows what program I could use for that kind of effect it'd be great if you could tell me.
